Is there a way to have affilliates using the powerstore, or any of the other systems you have on Webassist?

I'm not sure what you mean by affiliates using the PowerStore. If you set up the store, you can let the affiliate use the store by just letting them know the admin username and password. If you're talking about letting an affiliate develop a PowerStore, that is not covered under the license. The license for the purchase is per developer, so they would need to get their own license.

I mean have affiliates with links on their sites, and they earn a percentage of any sales

This would take quite a bit of additional coding to accomplish. You would have to create a system where it passes a url paramter or other variable to the site and you keep track of whether the user was referred to your site by an affiliate or through another means.

There are a lot of users on this site that may be able to help you with this, or you can hire someone to set this up for you by posting in the job board forum.
