When I generate a pagination link, and it inserts the code, the sql statement is broken. and the php page throws an error, mysql syntax error. However changing the %s back to a ? doesnt return the data the recordset did before trying to insert the next page link.

I notice the querystring is modified and ? is turned into %s

That looks like a bug.... I'll have to fix it. For now replace any %s with ? when this happens. %s was used in mysql and ? is used in MySQLi, so there must be code left behind messing it up. Also the "int" reference should just be "i", that too seems to be reverting to the old MySQL syntax and would have to be corrected.
