Have all the extensions been upgraded to be compatible with MySQLi code?

No at this time, only eCart and the MySQLi server behaviors extensions are MySQLi compatible, we are working on upgrading Design Extender and Data Bridge now, but I Do not have a time frame for when those upgrades will be released.
