Shipping rule is causing a quantity error

I have created two shipping rules that will apply shipping fees on orders of 99.00 and under and 100.00 and more. The problem is that since I created the rules, the cart is calculating the shipping but instead of adding a quantity of 1 to the cart, it is automatically adding a quantity of 2. The cart shows a quantity of one but the total is calculating 2. Any guidance would be extremely appreciated.

I'm sorry, I Don't follow can you please provide more details, perhaps a link where i can see the problem and steps to reproduce.

I see the problem, in the shipping rules, you are using:

Cart Subtotal plus 9.95

or
Cart Subtotal plus 11.95

for the calculations, the calculations in the shipping rules should be flat rate calculations without adding the cart subtotal
