I can't get the shipping to match the shipping rules I have set up. Also, it doesn't do anything after continue is clicked.

See private message. FYI, the way the shipping should work is a $5 flat rate under $100 and after that free.

Ok, so for the shipping, bear in mind that shipping rules are added together, so the Free Shipping rule you set up wont over ride the other shipping rules

you have the FlatRate rule set up with a calculation of Total Price * 5, it should be a flat rate calculation of 5 instead

I'm not able to reproduce the continue problem, i fill in the checkout form and it redirects to paypal.

I fixed the shipping portion. I still cannot get it to redirect. I have tried in Safari, Firefox and IE. On IE it says error on the page. Sometimes it will have the address saved below the order confirmation and sometimes it will not.

looks like you removed the google jquery librarty and are using your own:
<script type="text/javascript" src="js/jquery.js"></script>

this is a conflicting version with the google jquery-ui.min.js you should revert back to using the google jquery include:
<script src="//ajax.googleapis.com/ajax/libs/jquery/1/jquery.min.js"></script>

I changed out the script and the paypal window pops up for a second and then disappears before loading. Is this simply because I haven't set up the SSL yet or is there still a problem.

yes, modal checkout requires SSL.
