Adding more areas for CMS to use

Shouldn't the navigation and footer not come in as a CMS region? Also only the index.php page has those "edit cms" icons appear when you log in. All the other pages are just normal pages. But you can still edit them through the admin. Also, the server within the admin, where you browse images and files to use, doesn't work. It shows nothings in there and if I upload an image and try to link to it, it is a broken link.

The link address gets set to /files/"image".jpg, and it's broken link. The website is www.conciergeHNW.com . I am stuck using hyperlinks for a menu, and cannot add any images to the site.
