Plugins within Theme?

Is it ok to use plugins inside a theme?

I know this sounds redundant.
I have 3 site templates that I want to convert to themes. They are basically the same style just different layouts (1col, 2 col & 3 col). I want them to share the same logo header, navigation and footer via plugins.
This is for a highly customized online store. The 3 col layout is for the home page, 2 col for catalog and content pages and 1 col for checkout pages.

Catalog and Admin will be designed with DataAssist and cart and checkout with Ecart 5.

Do you think that the plugins inside of the themes will lead to problems?

I just want to be able to update all 3 templates/themes in as few steps as possible.

I am in the beginning stages of this site so changing my methodology at this point is no big deal.
