Site Sculptor and CSS Menu Writer 2 - Workflow Question

I've created a custom template using css page sculptor and custom menus using css menu writer. I used Site Sculptor to enerated my site design without (emphasis added, without) content management since I don't need it for now.

Everything came together nicely and is working well on my local testing server. I've tested the remote server and the site settings are correct.

Now for my question. Can I enter css menu writer after the site has been generated with Site Sculptor?

I noticed several threads saying not to re-enter the Site Sculptor generated site using CSS Menu Writer if you have content management installed as it will break the menu structure. I do not have content management installed but I do need to make changes to my menu structure. What is the best way to proceed?
