How to change Powerstore's appearance

Hi , I will start by saying again I am a beginner in web development. I have purchased most WebAssist products the latest of which I have obtaioned is Powerstore. As much as I enjoy playing around with the packages to find out myself how to get things done, on this occasion I would like a few pointers where to begin.
I have designed a site for a friend and am now looking to change powerstore's appearance to look like the website in areas like header image, background colours etc and menu of course. I understand most of this will be in the CSS side of things. I am wondering if there are any basic guidelines to follow to achieve all this, What are the main files to look for and changes to be made?.
Is there any pitfalls I should avoid . I have installed the package on the testing server and all seems to be working fine except for the appearance.
