Siteassist (not proversion) side navagation

I have now tried the following checked all links using D/W link checker, there was some .htm files in there that I have now rectified, (this site was originally a .htm site.)
Recreated site cache
created a new Siteassist site and used this new templates folder to replace the corrupted site.
ran link checker, it came up with broken links to the template. so directed the link to the new template. BUT :eek:
When files are viewed the old template is still there.
and Siteassist wizard still does not find my files.


QUESTION; When I originally found the incorrect side nav, it was after I asked S/A to install new links and had ticked the "show all page links in the side navigation on step 3 of 5 of the wizard. The side nav has now elongated itself and I cannot find a way to change it.

Side navagation is not consistant throughout the site, both in format and in page links.
a few updates ago, I had a failed siteassit update using the wizard of course for adding new pages, it said the update failed but still continued to recreate the site. it was after this that I found the non-cohnsistant side nav. There are two of us working on the site and I think having the check in/out activate may well have caused S/A do currupt something.

I have tried the following:
recreat site cashe,
close and reopen D/W.
reapply templates to entire site.
There are some difference (in the code on the differing pages but) I do not want to change each page, more than a 100 to go through.
That's what Site assist is for.

I can include files (zipped) for inclusion but which ones?
