You could add a column to the cart for MinQty and BelowCharge and set those when you add the item to the cart.

Then create a Calculation:
AddCharge = (([Quantity]<[MinQty])?[BelowCharge]:0)

and then go to the Charges tab and add a charge equal to the Total of the AddCharge column.
