Installing WA extension replaces previous WA extention files

I was not sure where to put my question since it deals with all WA extensions. Nearly every time I install a WA extension I am asked if I want to replace older/newer/same versions of files installed with previous WA extensions.

My assumption has always been to say yes to replacing older files and no to replacing newer/same files. Is this a correct assumption? Should I expect errors later becauase of this? Are there any caveats I should know about?
