PowerCMS and Framework Builder

I have just created a new website where the index file is a standard php file as it is unique I didn't see the point of creating a framework for it, all the inner files are generated from a framework builder theme.

When I try to edit a page with the inline editor, the index (non framework builder theme) page works as expected, but none of the inner pages work. I can see unformated text "edit" displayed at the top of each editable region, and I can click on the region and add text but none of the controls display and it doesn't save when I move focus away.
