I still don't see the basic catalog pages (store view). Is there something I'm missing

Also I still need to tweak the code for the paypal linking

I dont follow, what code are you tweeking from / to? do you mean the image paths? yes, that is to be expected, you will need to change the image paths based on the upload folder. this is normal.
