Bulding Plugins

Hi, maybe someone can assist me here. Probably something really easy but I've missed it like a real tube.

For example, when I build a CMS from the wizard and then apply said build CMS via Framework builder, how to I keep the plugin in place with the theme instead of redirecting to an un-themed version? I know you're looking for people to use it more like this, so is there some form of tutorials you have somewhere that I could see?

Thanks :)

Edit - Found what it was. It doesn't play nice with HTML5. When trying to add a template to pages that have been created, an error appears saying that it doesn't have editable regions outside the html tags. Would this be classed as a bug?
