Verification Email Link is wrong

I got everything to work beautifully, but some reason the verification email link is not showing the root URL:

users_Confirm.php?ID=3&code=Rsz6ln5SKsvXOSEqrb4h

and it is not putting the subject in as well. Everything was working and the Global file is correct. I modified the registration page with a new header/footer is the only changes I have made....any suggestions?
