navigation pages not updating

Hi: I used CS Sculptor 3 to desing my website, then exported it to Site Assist to generate my pages- in dreamweaver CS3 I added top and side navigation using CS Menuwriter to my index page and site assist tempate. I find now that any changes I make in the navigation are not being updated even though I am being asked if I want to update all links once I have changes.
My question: I have been making changes to the navigation by re-entering CS menuwriter, is this wrong. If so, how do I make sure that all my changes to navigation get updated

I have also tried to update the navigation links through dreamweaver itself but this does not work. What am I doing wrong

To recap. On my index page all my links work. All other pages, generated by SA or as a copy of the template page - not working
Advice would be appreciated. thanks in advance.
