So I feared...
It kills that portion of the GUI, but kcfinder is still easy to integrate with WASA. In fact all you have to do, once configured, is add a session value for $_SESSION["KCFINDER"]["disabled"] = false.
Since I could not put an array compatible name in the WASA GUI, I added a login session value of filemanager (added a field to the user table) which is boolean and determined by access level (7 or higher).
Then I just added a code snippet to the top of kcfinder's config.php file:
