Only text options available in color design
I only have the option to change the colors of the text from the design popup window.
Backgrounds etc. are missing...

items that use the same color are grouped together.
If you click the arrow icon on the right side of the select list it will drop down to show all of the items that are in the group.
In the Customize CSS Wizard, you should change the color for items you want to remove from the same group as the text.

I understand the dropdowns and the color grouping.
What I am missing is the ability to change the color of the background or the content area background etc. I can only change text color from the wizard.
Only elements that have a color defined will be displayed in the color manager.
If you do not set a color for an element it will not display in the Color manager.
for example, if you set a background color for the body, you will be able to manage that background color in the color manager, however, if no background color is specified for the body tag, it will not be present in the color manager.
It looks like you are using the rounded corner layout in your screenshot. That layout uses images to round the corners, so that is why you aren't seeing those colors in the manage colors interface - since they are really images.
