Design Extender; Framework Builder Issue

I made the upgrade to design extender. I also followed the video tutorial How to use your own DWT with the Design Extender site-building wizard . Very good tutorial.

I backed the site and ran Framework Builder.

All pages are exploded (only way to describe it), can't view the side columns, the background is gone, and everything is centered (and not suppose to be); however, when previewing in a browser, it's rendering correctly with the exception of a few images that use a zoom feature.

Basically this is making editing impossible. Is there something I'm missing, or is there a way to fix this?
