Order History not working
I placed on order thru my store JJWebTools.com and there is no order history showing on the website or in the order history tables. I checked my paypal account and the funds did get transferred to paypal.

what paypal system are you using?
If it is paypal standard, make sure that you edit the paypal account, turn on IPN Notification and enter the IP address that is found in the gateway setting section of the power store admin.
That store (JJWeb) was using paypal standard, and we are using the ipn url already. I have another store (PHot) that is using paypal payments pro. Can I use the same paypal payments pro account for 2 stores? If so, how will that affect my order history?
yes, you can use the same account in 2 stores, the order history for both will be separate since they use separate databases.
