Directory structure advantages or disadvantages

I have a website that has its own secondary domain and website but is hosted within the same account as another, in other words the website is in the same root directory and the main website. (hope I explained that well enough)

Is it best to set up powerCMS in that directory if I want content management or can I just link to:

<?php include "CMS/Connections/localhost.php"; ?>

<?php include "CMS/WA_CMS/WA_CMS.php"; ?>

from that directory?

Is there an advantage to having the CMS in the directory of the site it is meant for or does it matter?

Keeping the CMS in the same directory will help with keeping track of what the CMS is managing if you are going to put multiple sites on the same server. Other than that, its up to you how you want to organize your directories.
