Categories not working correctly

For some reason now when I click on any of the categories, they are displaying all of the products regardless of what category they are assigned to. I echoed the sql statement used to populate the pages and ran it in my control panel and it works how it is supposed to there by showing only products in that category, but on the site it just pulls up all the products. I have not made any changes to the code, the only thing that we are doing now is adding products. I even made a simple query that just pulls by category and it is showing more on the website than it does in my control panel.
