Power CMS overwrote many of my website's files and left both unusable!

Hello, I just finally got around to putting PowerCMS on my site...a process I have done in the past several times.
While in the past, occasionally I would have to reupload the site's logo and call it something different (as Powercms uses logo.png for its logo and replaces the site's), I have never really had any problems other than that.

When I applied it to my site, my site lost completely its css, (which I was able to restore via a backup), but not everything looks as it did, and the Power CMS isn't working correctly. I am getting errors of database tables missing and on certain pages of the CMS (help) it is loading colors/styles from my site.

Can you help me?

Also, for the future, is it possible for PowerCMS files to not use common names for things like logo, stylesheets, etc? This would help with future errors.
