Building out a custom home page

I'd love to use one of the three home page layout templates, but I dislike the idea of the gigantic "store message" and would rather just show a matrix of products, or at least links to my product categories. That said, I don't know how to go about this using the 'Empty Content Area' option. If I want, say, a 3x3 matrix of products or image links to product categories, how would I go about this?

I'll be selling dozens of products in about 6 different categories...where the home page templates only have a max of 2 products, they don't work for me.
