Cannot figure out how to use css menu builder...

I think im losing the plot as my logic is all wrong and need help organising it.

currently in my admin area, the client can create a product and on the same page select a category (ive also added 2 other boxes as a product "could" belong to different categories)

...however also in the admin area i have create a page for the client to create a new category and then a different page to create a subcategory....but with this system..when the client comes to creating a product then how would i assign the category to that product?! I was thinking of adding the 3 different selct boxes for main category and then subcategorya and subcategoryb and then on save would assign the values of those 3 select boxes to another table in the database to store the categories. but then now my head has gone fuzzy as i think i am overlooking something as it dont seem logical (Where is Sheldon from big bang theory when you need him...or Jason (Jason im not calling you Sheldon by the way) :)
