Set multiple default WA folders locations?

I am having a recurring problem when adding or applying changes to Universal Email, iRite, Validation Toolkit, or other WA program. As an example, I have the WA_Universal_Email folder in two locations on our site - one in the root directory, and one in a distant sub-directory that relates to a non-public section of our website. This was done to keep things organized given the complexity of our site. However, when making changes within WA to pages located in the sub directory, WA defaults to saving changes to the WA files in the root folder. If I change the links within a file to point to the sub directory folders, upon any changes made to WA settings (email, validations, etc.), it will rewrite these links to point back to the root files.

Obviously, this has caused a lot of problems. How can I set the default location for saving/linking WA files so that it's always RELATIVE to the page file, and not always saving to the root location?
