Using CSS Menu Writer 2.0

How do I set one of my menu items to pop up a webpage on top of current page? I can't find where to set target=blank

Update it in the html itself. Add target="_blank" to the <a> tag in the list in the included menu.

I'm assuming that you are referring to updating menu.php in the CSSMenuWriter folder? When I update this and add target=blank there it works fine. BUT the next time I update the menu in anyway, it overwrites this change that I made. How can I make this change permanent to the menu option?

Unfortunately I don't think you can currently. I will log a feature request to expose target for link contents in a future version.

I was also thinking that "z-index" might be an element that others would find useful having stored with the menu settings. My (custom inserted) menu.css "z-index" code kept getting overwritten every time I would make a change to the menu.

It should automatically add z-index in version 2. Why do you need to update it? What do you update and what do you update it to? Since we figure menus will probably always be on top, I'm not sure we would expose it, but we could automatically set z-indexes to something that should work for people. Which is what I believe we have done unless we didn't do it everywhere we needed to for some scenarios.

Please let me know exactly what you are updating and why and I can try to get it in as a feature request to handle your use case.

Actually, it's probably not be necessary after all. Originally, I was adding a z-index of 999 in the menu.css file because I was trying to overcome that issue with getting the menu to appear over the Flash banner. But, you are correct, the default z-index seems sufficient for accomplishing this.
