Changing the look of the site

How hard it is to take the complete powerstore, and basically take that code and put it into my own site that I've built?

I'd rather not use the sucasa templates, but use my own custom designs...

PowerStore is all based on Dreamweaver templates. You could edit the included Dreamweaver template, make sure it still has the same editable regions as the PowerStore template, then apply the updated template to all the pages in the site. This will retain the server side functionality, but use your own custom design.
